I hope somebody can help me about my pdf needs. I hope to explain in a understandable english. Sorry for any. In Q4OS I would like to make my PDFs clean. But how to remove hidden or not-so-evident content that you don't want kept in the pdf...
To be clear, what to remove are:
1- Bookmarks
2- Comments
3- Documents attachments
4- Deleted contents
5- Destinations (You can place an icon in your PDF file and link it to an external file. When the icon is clicked, the file is opened.)
6- Embedded thumbnails (Thumbnails are miniature PDF pages often embedded in a PDF document.)
7- Form fields and action (Form fields in a PDF document are dynamic controls that contain interactive features. If this item is removed, all form fields are flattened and cannot be edited, filled in, or signed any more.)
8- All JavaScript
9- Links (Links lead to some specific targets or actions. If you remove this item, the link texts or objects remain but the PDF not longer contains links.)
10- Metadata (such as author, subject, keywords, date, copyright information, etc.)
11- Embedded non-display data (This removes internal data not covered by metadata that is not normally visible, but can be viewed with PDF tools. This removes an embedded index, which may contain text that was subsequently redacted.)
In short, the PDF file must not become as an image inside a pdf one. The pdf must contain selectable texts yet.
Thank you for all your patience!!!

Master PDF Editor I believe can do what you need and its available as a Flatpak in Discover with Q4OS KDE. I havent used it but through research it appears to be a good choice.
You really need to do some research of your own and look at apps that are available, that might be able to handle your needs. Only you know what youre really looking for.

Don't know if either will fit the bill, but take a look at both PDFsam Basic (https://pdfsam.org/download-pdfsam-basic/) or PDF Arranger (https://github.com/pdfarranger/pdfarranger)... and tell us what you think.
BTW, there's also PDFtk but it may require further tweaking.

A pdf will be as clean as the source. Most pdf rendering tools - for example Libreoffice export as pdf - will allow you to sanitise links but the list you have produced may not be possible.
What is the source of the content likely to be?

... What is the source of the content likely to be?
From all type of sources. Everything saved and/or received in a pdf file. From images to documents, from spreadsheets to modules, and so on. What I need is to "clean" all PDFs received or produced by me.
Moreover I saw your links but imho they seems to me not exactly working for my needs. Unfortunately.
Master PDF Editor - The free version is only a (useless) limited version of a commercial one. I see in the features commercial list also an "Optimize PDFs" but I do not know what it means but I don't think is my full points list...
PDFsam Basic - The free version is another basic one. The commercial one is a massive pdf editor with a compress utility too. But nope for my needs...
PDF Arranger - A good program with all you need. It has a clear looking. I like it but the only useful option would be "editing metadata". A great choice but I need more...
PDFtk - It appears interesting but which command to use for each needed point? If existing...
In short, I don't know how to get my points done.

Your needs are so numerous and specific that I doubt any single software program can meet them all.
I spent a few minutes Googling keywords like "PDF remove ..." and got several results (often online tools). I believe the best way to meet your needs is to use several different software programs, each performing a part of the tasks.
Since the PDF format was originally developed by Adobe, the features of Adobe Acrobat may be worth exploring too.

In case you can run Wine, maybe have a look at freemium PDF-Xchange Editor then...
